They are certainly quite different games (based on seeing BS Pacific, I have only played BS Midway).
AF is turn based and feels more like a traditional wargame with miniatures; it's much less 'arcadey' than BSM/BSP.
AF is more of a WW2 naval battle generator, which has a very limited air element but as well as a custom battle generator and a large set of historical battles, has two types of campaign in which the battles you face are generated agaisnt a sort of background wargame you participate in, but don't control. A very different kettle of fish.
