Would love to see how Capcom explains this bullsh*t (they most likely won't): Maybe after RE5 some BSAA guys searched the volcano and found the weapon, and since everyone knows Chris and Wesker were allways best friends they thought it was a great idea to have Chris keeping the handgun if his beloved mate. Also, make Chris work with Umbrella since we all know he allways loved Umbrella, yeah... GG Capcom, everything makes perfect sense.
Nah, Chris was too busy fighting a super-Wesker on the top of a volcano while punching boulders and saving the world from Uroboros, and he and Sheva escaped on helicopter after that. Doesn't seem like they had the slightest chance to go look for Wesker's missing handgun, assuming the gun wasn't already melting into hot lava :)
