You also can drop bodies on them to knock them out, but you need to be above.
I guess my mistake was shooting from the top of the tower. Too far to run and finish them quickly, too close for them not to see me.
When you shoot an enemy Samurai with anyone except Mugen, they ALWAYS turn in the direction of the shooter but their vision will shrink severely. You have maybe 30-ish seconds to get Hayato, Yuki or Aiko into position to stab the Samurai, who while STILL able to shoot back, can't counter you anymore.
Be advised that Takuma can also shoot Samurai for the same effect with both his guns, but his grenades WILL kill Samurai too. The only other way to kill a Samurai without Mugen is to drop objects on them, like a vase or cargo hanging from rope, or an explosive barrel.
Not that the game tells you, but while Samurai act like Straw Hats where Hayato's rocks, Yuki's flute and Takuma's pet tanuki Kuma are concerned, Samurai WILL walk towards Hayato if he throws his Shuriken at them - the ONE tool you have that can force a Samurai away from their patrol/post.
