I mean destroying only one of the two towers accomplishes the mission objective & the Samurais are lured away. So there's no need to destroy the 2nd one, but yeah, it would have been nice to be able to destroy both anyway.

But carnival's explanation sounds sensible, perhaps one of the devs will confrm
They stay. Or certainly in all my runs I've never seen them go back
