Not sure what your loadout is (I personally go for range), so hard to give specific pointers on how to tackle more dangerous enemies.
One thing that always applies when facing large ships - force them to sail upwind. That way you can maintain enough distance to avoid them banking into launching a broadside on you. Meanwhile you can pour fire from both sides at your leisure.
Don't forget that you can also immobilize the enemy with a chain- bar-shot. While this doesn't make much sense against ships with comparable armor on sails and hull (switching ammunition type takes time), if the enemy is highly armored on the hull but sails have light or no protection, it's a reasonable approach if you are facing several opponents.
Lastly, you can always run away. Even with some sail damage, you can always use smaller ship's ability to sail into the wind to outpace at least the much larger enemies. And if you think an encounter won't go your way, just turn about and sail away.
For what it's worth, when you'll read the description of the last part of that quest it'll make sense.
Thank you... I just bought the game and find myself trying to use trial and error, but it's beyond frustrating. Game looks great, though.
So let us hope they fix it soon enough as the launchdate has been announced and is closing in.
