In terms of raw combat performance, the 3 to consider are the Battlejunk, Galleon, and Battleship II (Queen).

Battlejunk has ridiculous mana pool, solid speed and agility, and the fastest firing rate on a 3 gun upgrade ship. However, it is extremely difficult to crew to 120% efficiency, and its limited cargo hold will not leave you much room for loot or even ammo after loading on all of your upgrades.

Galleon is the fastest and most agile ship in the game, with a respectable mana pool, fairly fast firing guns, and by far the largest cargo hold in the game. It is slightly difficult to crew to 120%, but you can usually make do with a small boarding crew by taking advantage of its quirky layout, in that enemies in boarding action often can't figure out where to go to get at your crew.

The Queen sports the heaviest broadside, and arguably the most powerful overall firepower in the game. She accommodates a massive complement of crew which can easily man her to 120% sails and guns with at least 8 or more left over for boarding with even the most intensely taxing loadouts you would consider using. She sports speed second only to the battlejunk and the galleon, but you will have to choose between her steering and starting/stopping speed on the agiliity front (I recommend the steering to keep up with her speed). Her mana pool is pitiful, so make sure you pack blue cannonballs. Finally, and unique to the Queen and the Black Prince (battleship 1), she is so huge that she cannot grapple for boarding head-on; clever pirates and privateers can take advantage of this to move soon-to-be trophies out of reach of eachother so they don't do something silly like destroy eachother instead of waiting patiently to be boarded.

In summation, if you want to build around any kind of battlemage setup, battlejunk>galleon>Queen; if you want to sail circles around your enemies laughing at their inability to bring their guns to bear, galleon>battlejunk>Queen; if you want to carry massive amounts of ammunition and alternative configurations or raid shipping lanes for hours at a time, galleon>Queen>battlejunk; and if you are a pirate who appreciates the simple things in life like overwhelming brute force, Queen>galleon>battlejunk.

Thanks, dude! It helped a lot.
I guess I am going to have to try all three styles to decide which one I really like.

battlejunk can solve all combat without need a single canon shot = less gold need to buy canon ball
with it ridicult mana pool + 2 fiery stone and right artifact upgrade u can blow up the queen way alot faster than using canon while u dont need to care about it armor as magic ignore armor
canon is just second choice when u run out of mana midway
mana regen is easy u can dock at any seeker town to instance regen mana when it get low
so u dont need a big cargo hold for canonball plus random encounter dont have much loot to take plus towns is all overthe map so i can alway empty ur cargo easy

If your just sinking everything, yeah, caster setups are best due to cannonball investment.

If you are boarding, however, battlejunk forces you to compromise somewhere to get the job done without regular crew losses. To me, thats the true strength of the Queen: she really doesn't need to compromise any combat capabilities to adapt between sinking or boarding.
