One option I didn't see you mention is altering the scheduler (which the devs posted as a solution back in the day).
In your Rapture directory (where the game is installed) open up the system.cfg and tweak the following setting:
sys_highrestimer = 1
Should be 0 by default, not going to lie, this did jack all for my system (r5 3600/gtx 1060/16GB DDR4)... but it's worth a shot.
What fixed it for me was going into the Nvidia control panel and setting:
"Low Latency Mode" to Ultra OR "Vertical sync" to Fast. Either one works.
This fix also worked for me in other games using the CryEngine:
Crysis 3 and Sniper Ghost Warrior 3.
Seems to be an issue with Nvidia drivers and games that use the CryEngine.

Thank you SO Much for this tip! Changing the Low Latency Mode to Ultra fixed all of my weird stuttering issues, now I can enjoy one of my favorite atmospheric games on PC!
