It looks like you already refunded the game, but I would have asked/suggested:
Are you running the latest SteamVR beta?
Did this happen consistently (e.g. after a reboot)?
Did positional input events, like putting the controller on the floor or above your head work during the game?
I assume so, since i do not have an update for SteamVR in my Queue, or when i launch it, it does not prompt me to update.

Yes. I rebooted the game about.. three? Ish times. All three for different reasons (to watch jacksepticeye or some stuff XD) but yes, its still happened after i rebooted.

Yes. I used my keyboard and mouse to actually get into the game, and when i put the controllers on the floor, it did indeed pause the game like normal.
As for the refund, I still am interested in the game 100%. I just thought that i would wait a little bit longer to play the game (But sadly my money stays pening.. so i might end up purchacing it again because the other game i wanted, i could only afford in the steam sale.)
When you launch 5089 with the Vive & the controller input doesn't work, can you send me the runlog.txt file? It will get created in the 5089's local folder. You can paste it to pastebin.org & link. I'm not sure if anything will be useful in it, since this is such an odd problem... but it is worth a shot.
