I do not know of a way to give up being a free captain. You would have to join them before taking a port and hope the faction leader lets you govern a city. You get this option by having a high enough relation with them.
You can take fighting quests form the message board for renown, as for money. Trade, trade, trade. You can make 100s of thousands very quickly when you find the right chain of ports.
