But it was just (perceived) duty; Fuyuhiko didn't want to harm Mahiru, and was doing everything he could to fish for a reason not to do so. Even in his anger at the end, I still don't think it was certain he would have attacked Mahiru.
But Peko couldn't take that chance; Fuyuhiko means everything to her. Even more than her own life. So as soon as it was a possibility that Fuyuhiko would cross that line, Peko wanted to step in to spare Fuyuhiko from having to go through with it and to protect him from the killing game.
In the game, it is revealed that Fuyuhiko's little sister was murdered by Mahiru's friend. This is a shock to Fuyuhiko, since his last memories are of his first day of school. His little sister should be waiting safely at home for him to return from this horrible vacation.
The Game further reveals that Mahiru took pictures of the crime and spotted something a little suspicious, which made her suspect her friend. They have a conversation and she buries the evidence.
Or rather fails to bury the evidence. Fuyuhiko finds the evidence. And then he kills E, the girl who killed his sister.
Of course, Mahiru also has no memory of this. She doesn't know what to do, and decides to try to consult with the other girls who were supposedly her friends.
This game sets up a scenario where Mahiru, Ibuki, Mikan, and Hiyoko all have a motive to kill Fuyuhiko (particularly Mahiru), and Fuyuhiko has a motive to kill Mahiru for hiding the evidence. Mahiru winds up dead, implicating Fuyuhiko.
But, actually, it was Peko, Fuyuhiko's bodyguard and servant, acting for him before he could ask anything of her (and for that matter, perhaps it was she who actually killed E, we don't know).
