SPOILER - First Case Plot Hole?
So for the first case, I'm curious as to how people were in the dining hall and kitchen. At 10:00 PM, the doors are locked and entry is "STRICTLY PROHIBITED", so how would somebody have entered while Sakura and Aoi were in there? Or is it just that all of the Kitchen things happened before 10:00 and Sakuya had the knife before switching rooms with Makoto?

The latter, it could have happened before the nighttime announcement and after sundown.

Alright, from the way everything played out it sounded like Aoi was saying it happened late at night.
You know, Monokuma could of won at the last trial. They argued since there were 9 bodies in the morgue, one was missing, and this caused Despair to lose. But, he could of just said it was Mondo, since he got turned into butter. Another plot hole.

Not a plot hole, he just didn't think of it. Mondo was most likely not actually turned into butter.

Monokuma stored butter in the cold place so it will not melt! >:D

You could say that the executions are exaggerated versions of what really happened.

Nah, I doubt it. There's nothing to really suggest that's the case. But I do believe that Monokuma merely made the illusion of Mondo turning into butter, when he just took him out before that happened.
