There's only one major thing that I still don't understand: When did Celeste kill Hifumi, exactly?
When Sakura and Hina tried to open the repository room, the door was locked, and they were the first to arrive there. Should I assume that they left at some point, giving Celeste time to enter and kill Hifumi?

I would say that that's a safe assumption, and about the best one even though there was a really short time span for Celeste to murder Hifumi and leave that supply room without being seen by Sakura or Hina. Given the fact that Hifumi woke up, Celeste was only able to give him one good whack on the head and not several.
