Ace Attorney: The Trilogy is on steam. Basically you play a defense attorney and defend cilents in court. (there is like overbranching story to it) It's actually what inspired the Danganronpa trial gameplay.
Zero Escape: It's a visual novel series (the first two are called The Nonary games and come in a bundle on steam and the third game is sold seperate.) It's a visual novel/escape room puzzle game. So you're put into rooms and you have to figure the way out while trying to figure out why you're all trapped there and such. The creator is actually the best friend of the guy who made Danganronpa
Persona 4 Golden: Less Visual novel and more JRPG. It's an amazing game and story. The main gimmick is that people are getting suck into a tv and you and your team go in to save them using Personas which are these beings based off historical legends and people. Divided into day to day life (hanging out with people free time event style) and action where the JRPG combat is.
Persona 4 is Persona 5 scaled down a little. Gameplay itself is mostly the same but some things are a little less convient (just the typical game that came before the new one type thing.)
Ace Attorney is a must-play
Professor Layton (DS & 3DS, i mentioned this cause it seems you have a 3ds)

Narcissu (this isn't a mystery one, and it is a kinetic novel meaning there is no gameplay, but i'm recommending it because the story and soundtrack is nice, and it's also f2p)
Ace Attorney is also a good choice if you like mysteries to solve with your friend.
Beyond that,
Hatoful Boyfriend: If you like anime type things, Hatoful Boyfriend is a loving send up of all the standard tropes. And all the characters you need to date are giant birds. It's funny and thoughtful at the same time.
Magical Diary: Rather than having much in the way of mystery, you are a student at Hogwarts-like school and need to pass your exams. There are different possibilities for solving the exams depending on what magic you study. Meanwhile, you also need to make it through the school semester, and there's selection of characters to date. There are 2 games, I'd recommend playing them in order.
Rising Angels is a nice little scifi jaunt and is free (the sequel cost money). I'd recommend it if you like Star Trek or similar shows.
Cinders and Solstice have beautiful visuals. Cinders is a choose your own adventure retelling of Cinderella and Solstice is a fantasy/weird science mystery.
Analogue: A Hate Story is one of my favorites, and is all about conducting research on a failed generation ship discovered floating in space. Both it and its sequel are pretty fun if you enjoy doing research-like tasks.
There's also Spike Chunsoft's 428 Shibuya Scramble for visual novel mysteries.
Some of these recommendations do not have mini games, and it's just reading and making choices.
