Spoiler Warning: Is there a plot flaw in chapter 2?
How did Byakuya get in to the girls room to rearrange the scene ?

Well, there is a part where Makoto knocks on Byakuya's door and says "It looks like she isn't here", so that's probably how.

Or he could've just grabbed Sayaka or Junko's e-handbook. During investigation, he is the one to point those out to Makoto, like he already knew, so it's implied.

Either Mondo left the door open or Byakuya got one of the girls e-handbooks to open the door just like Mondo did. Pick whichever answer makes more sense to you cause I don't believe the game ever specifies how.
Tbh, it doesn't really matter how he got in since their was evidence linking him to the scene anyway. Since he wasn't the killer it's irrelevant as to how he got in.

Honestly, I don't think he would steal one of the girls e-handbooks just to mess with the crime scene. The morning we have to search the body, Monokuma says he has the doors open for investigation. So after Mondo killed Chihiro, Byakuya went in after Mondo was done (the doors were probably open because of monokuma), then made it more {* interesting *}


But then again I don't really remember the full gameplay anymore so he could've stolen the handbook anyway

I somehow think it may have been explained that the girls passes (E-handbook, or whatever) was left somewhere where other students can get their hands on it after Sayaka and Junko was killed back in Chapter 1, and Byakuya decided to use one of those to put Chihiro in the Girls workout room to frame Toko. However, I can't confirm until I get to the point myself and is explained. I said Junko knowing full well who she really was and it's massive plot relevance at ch 5 and 6.

The reason I asked was that after playing that chapter, sitting with the feeling of being exposed to a flawed story, I was worried if such flaws would be present in the future cases, in which case I might not be bothered to continue playing.
The flaw relies on my recollection that Monokuma's rule was that any boy _entering_ the girls' room would get shot, but I honestly can't be bothered to play it again to see if I remember correctly, so perhaps it did specifiy that the punishment was for trying to use your boys E-handbook on the Girls' room reader, in which case the plot makes sense. I was hoping someone had a better memory than me.
Anyway, I did end up continuing to play it through to the end, and I enjoyed most of the ramining plots.

Byakuya didn’t have to go into the girls room.

The crime took place in the boys room.

Mondo went into the girls room to switch the posters to make it appear the crime had happened in the girls room.

But after mondo placed the body in the girl's room, Byakuya came in, and make it so that it's genocide jack is the culprit
