Basically, Monokuma needed a place to gather everyone together and they picked the gym, so the gym had to be accessible on the 1st floor to go with their idea of unlocking floors only as the game progressed. So when choosing between the two, they picked gym, even though pool made more sense. They could have also put the pool on the first floor (would have made way more sense) and only unlocked it later like the nurse's office), but Hina would have gotten Sakura to knock the doors down ASAP. So they put it on the second floor so that they could use the locker room/exercise rooms for the second murder.
Logically, it's a stupid place for a pool. But since it's not a real place where they would have had to pay a crap ton of money to reinforce the floor and constantly worry about leaks onto their gym and also put the pool on the 4th floor, come to think of it, because they need at least that much space to account for the pool's depth, Spike Chunsoft have bent time and space to give us a pool on the 2nd floor for the purposes of their plot.
