Joja is the simple money = victory path, it's a fun alternative if you prefer to specialize in one area of the game, like Mining, Farming & Sleeping for massive cash, or creating a fishing empire. Or if you just don't like the Community Centre's 'collection quest' style progression, Joja is probably for you.
If not for the achievement, there is only one benefit at Joja route, that is to be able to buy the Auto-Petter. But, since it is one of the possible chest's rewards at Skull Mines, you still can have it at Comunity Center route, albeit more randomly.
In my opinion, the Joja is good for speed-runners, while the CC is better for the sense of accomplishment/reward.
If you want to be efficient, then go the Joja route, you can just buy the upgrades you want whenever you can afford them.
If you want to role-play, then your character is a recovering Joja-mart cubical wage-slave, who fled the corporate hellscape, and would be pretty unlikely to deal with them anymore than s/he had to.
Neither choice is wholly good or wholly evil. Both have pros and cons.
