Go into Steam under Stardew Valley > properties > Controller > Disable Steam Input and now it works.
I'm not sure if this will help you but it just worked for me.
My setup on the steam deck - which also recently updated - uses two different controllers, both of which are having similar issues. One, a cheap Bluetooth ipega that previously worked and the main controller (nyko airflow ex) which was also working.
one noteworthy comment is that one of the fixes for the nyko controller involves unplugging and plugging the controller back in - this generates an amazing amount of hang and general unresponsiveness in the game, which wasn't happening pre-patch.
(This fixes an issue I've had since I started using the nyko controller again, where it stops working after not being used for an extended amount of time; I think it doesn't handle the power saving features from the modern OS)
