for real though, stardew takes a lot of inspiration from Harvest Moon (I'm guessing that's what you are referencing) so if that was scary to you then Stardew probs is too. A lot of people think it's more stressful than scary though.
The cute aesthetic clearly hides something way darker. I mean, there's that permanent eerie feeling of living a happy simple life, just growing vegetables/fruits, having non-toxic relationships with people around, being able to project yourself in future, not being constantly flooded by bad news, in a nutshell : being happy.
Well, I think happiness is a very creepy concept and that scares me a lot, that's why I would say this game is indeed very scary.

night is fairly dark initially but you can get light sources.
Is it just nighttime in general that you find eerie, or was there something else about the nights in that game you're referencing?
This does have pixel graphics, the player does involuntarily end the day at 2am, there is repeating dialogue (I'm not sure that I've ever heard of a game that doesn't have any repeating dialogue)... and there is nighttime.
As for something darker going on: if the above to you seems "eerie" then I think you will also feel that something darker is going on when you see the wizard cutscenes and some other things. Personally, I'm not into dark goings-on or horror and do not feel that Stardew Valley contains any of those elements. I suspect that you will though (as I suspect my brother and his family would). Maybe this game isn't a good fit for you.
p.s. Best advice: anytime you feel a "weird sense of apprehension." follow your gut.
Nights can be pretty dark depending on your display and its settings. You can craft campfire, candles and lanterns, though to illuminate darker areas.
I will tell you what they are, but only if you ask for it. Do notice that most horror elements are not even scary, just mysterious.
