Soo.. shaking once should be enough, twice if you want to be safe. Then move on if it doesn't drop a seed, don't bother wasting any more time.
If you're looking for seeds, you can axe/pickaxe the seeds on the ground in your farm to collect them. Although you can't do that any longer if they've sprouted into saplings. Alternatively, just chop down all the trees outside your farm. They'll regrow automatically (over time), and drop seeds when cut.
