Two possible answers.
1) It isn't the bus you arrived on. That is a different route.
2) It is the bus you arrived on and it broke down when it reached Stardew Valley.

The bus you arrived on was a charter bus owned by the Joja corporation. The bus that's broke down is owned by the town. Mayor Lewis most likely embezzled the money needed for repairs and spent it on his night time activities with the local livestock merchant.
