What do you mean by "junk tools"? You normally should not be able to get multiples of the same tool (water can, hoe, axe, etc.) as upgrades are done on the single instance of the tool. Not as additional tools.
(For example, in my most recent play-through, I got zero weapon drops before hitting floor 80ish, all I had to fight with the was Steel Smallsword you get for reaching floor 20. The deeper I went, the weaker it got. But, if you kill a bunch of Bugs, Gil will give you the Insect Head sword, and that was enough to push down to level 90 with).
Pretty sure that all weapons can be sold to Marlon at the Adventurer's Guild. But ... sometimes tossing something in the trash can is just quicker and easier.
My current run is a 25% profit margin run though, so if I'm going to sell any weapons, I'll make the trek to the guild. Typically, I keep a chest or two in the room at the top of the mines, and if it's full, I go sell off stuff I don't need.
You can put chests in lots of places, but ... be careful not to put them in the areas where the NPCs walk, or they'll get destroyed.

And note also, you can put Tappers outside of the farm too. And, you can also chop down a lot of the trees throughout the valley, clear the stumps and they'll just grow back (over time).
I'm not talking sell, I'm talking your personal trashcan in your inventory can be upgraded to give you stuff in return for throwing items out through it. I use it frequently
Of course you have a trash can! It's in the inventory menu :> You can get rid of your old fishing rod that way. The scythe however, you are stuck with as far as I know.
You can sort of get rid of it with a mod called CJB Item Spawner, but even with the help of that mod it will respawn in the Lost & Found box at Lewis'. So, just put it in a chest.
