Looks like a false positive.
Nexus is the most used site to download mods and it would hurt their business if they would let malicious code on there. Let me put it this way. If you are fine with using Steam, which you are, then you may as well use Nexus.com.
Use a "fart around" gaming email account for Nexus. It's "your" problem if you use one email account for everything.
SMAPI.io is the official site to download SMAPI and many use it additionally for checking which mod is broken and to upload their SMAPI log for figuring out what broke their game/save.
