As I understand it the main benefit to you as a player is that instead of having to complete all the bundles in the community centre that require you to hand in specific items from every field in order to unlock various things around town you can just pay Joja in cash and unlock them that way.
No, the prices will go down to be the same though. The benefits are:
Easier and faster to get the upgrades, since you buy them with gold instead of the bundles
Longer hours open (If you go with the community center instead Joja goes out of business, Pierre does NOT go out of business if you go the Joja route)
Benefits of the Community center:
Gives you a reason to do a large variety of stuff
Gives you a bonus with your evaluation
You get mini rewards every time you complete a small bundle.
If you decide to join Joja the next day the Community Center will become a Joja Warehouse, and you will not see the spirits ever again. The bundles will not be completed by placing the proper items, but instead they will all be able to be completed for simple cash. You can pay them off by talking to Morris.( spoilers come in here) If you do join Joja and all of the bundles are completed then there will be a cuseen with Morris saying thanks for the cash and all that and he will give a Soda machine. a piece of furniture that will make a Joja Cola every day.
It is financially tough to start your path into Joja, at a 5000 gold cost. (unless you ignore backpacks, buildings, upgrades for tools and house.)
By the time it isn't financially tough, It might seem like the better choice, because within a week you can complete everything * party poppers go off, crowd cheer recording is played *
They do not reward you for the money you put into "the community" bundles, Where as Community center, does, rewarding you with likely your first crystalarium and lightning rod, as well as other goodies, some common, some rare.
At the end of it all, You're given an item like the worm bin, Which dispenses a WHOPPING....
free piece of "trash" ONCE a day.
This "trash" is edible, for the lowest tier of restorative possible. OH BOY!

At the cost It takes to complete each bundle, as well as sign up for the Joja Membership in the first place, Minus the cost it takes to complete the COMMUNITY CENTER vault bundle
You could purchase SEVERAL YEARS worth of Joja Cola at a rate of 1 per day. (something close to like 1300 cans I think I calculated last time) (if you DON'T subtract the community center vault bundle, That is like 1800 cans) (or maybe it was 1866)
Even if each year in game was 365 days, You would still be able to purchase 1 a day with the money you put into it.
But.
of course, You'll get a machine that could potentially make more than that many cans!..... if you play that long....
Of course....
during which time, You would have made enough cash to just buy XYZ# amount of cans more anyway.... and likely fished a half a billion of them up by it too.

Okay so it was 140k to completely Join and complete Joja.
It is 95k if you take the 45k out for the Vault/Bus
96k/75 is 1266.66 cans, at a rate of one a day, that is 1266 days in which you can purchase 1 can if you keep the 95k instead.
140k/75 was 1866(.66)
I think at 1266 it's like, more than a decade of in game time, and 1866 is close to like 150% of that? or maybe its more like closer to 2 decades, but under the bar?

That. Plus Shane is going to become a weddable character, Thus meaning you will steal him away from Joja, either employing him on your farm like Marnie does hers (somehow, At some period of time, when he's not 7 to 7ing Joja, drinking in the bar, or sleeping immediately upon returning home)
Or
He will simply be able to live a life of relaxed luxury, never having to deal with Joja again, nor work again, cause your farm is so damn profitable.
