When I uninstall Stardew Valley, will my progress be kept in the cloud? Does that include multiplayer game progress? Put another way, how do I uninstall Stardew Valley so that when I reinstall it I can pick up where I left off, both in SP and MP?

All of your data should be kept in the cloud if you have it enabled for this game. But it couldn't hurt to keep your own backup as well if the data is important to you.

I am. I just recommend backing it up yourself if you'd really hate to lose it.

If you're curious as to where your saves are located should the need arise, you can find it in the following path:
C:\Users\<username>\AppData\Roaming\Stardew Valley\Saves
Make sure you have "Show hidden folders" checked, otherwise you won't see the AppData folder. Once you're in, just copy the contents of the folder to an external storage device and your save data should be backed up.
