For Mining, the perk that makes you get ore faster will mean you have to spend less time in the mines and can upgrade your farm easier. But if you love mining, the gem perk will make you stay in the mines longer to get the ore you need, but compensate you by giving you more money from mining, to offset the profit loss from skipping out on fishing and farming. For the average player, I'd say the ore perk is better.
For Fishing, it's more of a case of how much you like fishing vs. how long you want it to stay relevant. For MANY players, they're 100% done with fishing by the end of year 1. Farming is so incredibly profitable that you can make over 20k per day once your farm is up and running, and even the absolute best day fishing will typically only give 10k while still taking all day. So if you want to get the most money out of it while it's still relevant, take the perks that boost your income. If you're absolutely terrible at fishing, or want it to remain useful in a different way in the endgame, take the crab pot tree. It's much worse money, but it'll let you get tons of low tier fish for making either fertilizer or sashimi once you unlock the recipe from Linus. Fertilizer is GREAT in the early-mid game, because it means you don't have to use kegs and preserves jars to raise the worth of your crops as much. Fertilizer's useless for regrowing crops like blueberries, to my knowledge, but for stuff like cauliflower, melons and pumpkins, the silver and gold star will save you tons of time and get you money sooner. It depends a bit on how you farm, though; some players don't mind selling their entire crop yield, but I always hold onto my no-star crops and sell the silver-gold for seed money.
For Combat, I'd largely recommend Fighter and Brute. Killing enemies faster means you'll be taking less damage over time, since there's less stuff hitting you. Scout sounds good, a 50% crit chance increase, but I think it's like... Instead of hitting 2% critical hits, now you do 3%. It's still a change from 1/50 hits to 1/33, which is a pretty sizeable difference, but it's still too rare to be useful in my eyes. If it went from 1/50 to 1/10 then maybe, but 1/33 is still pretty bad. However, if you're determined to take Scout, the level 10 skill Acrobat will let you block with your sword more.
