they are automatically removed with that skill no matter left or right click, no matter whether you hold bait in your hands or not!

well, i dont know your attitude towards mods but there is a mod which automates things (e.g. crab pot). you place your crab pots, put a chest next to it and fill it with bait. the chest will then automatically exchange loot and bait and collect everything inside the chest. (this also works for crab pots which are placed next to each other, so you dont need 100 chests).
furthermore, dont worry about your exp towards fishing, you ll get the same exp as if you did it yourself each morning.
