All of this could be done relatively easily, and I'm sure there's modding guides to assist you should you need help. Alternatively, you could wait for mod authors to update mods and verify cache/reinstall to overwrite all your mods and bring the game back to a vanilla state, complete with all textures.
I'll post what happened in case anyone else goes through this:
It turns out, I had a mod that replaced the Crystal Paths. This one in particular replaced the Maps\springobjects.xnb, which, not being a Content Patch download, nor updated for 1.3 of the game, kinda removed the new objects in a "Missingno" kind of way. (FYI, Maps\springobjects.xnb includes fish sprites, the new ones were there.)
Guys, if you want to mod this game, try to make sure the mods are updated for version 1.3, or at least be Content Patcher mods. I learned this the hard way, so I hope this is helpful :3
