Personally I went for the fruit bats. It was a super easy choice because I'm using the Forest farm, but I'm pretty sure I'd still choose the bats even if I wasn't.
If you are like me you probably want the mushroom, if you don't want to spend gold on fruit trees in the first year go for the fruit bat.
Bats are cuter, though.
You get a constant supply of life elixir + a lot of free food.
Essentially, the bats save you from having to plant those awful fruit trees that require a ton of money upfront yet take more than a year to yield profits. I never plant fruit trees other than the Apple tree, there are much better things I can do with the gold.
The mushrooms save you a half-dozen trips to the Secret Woods, and then that's assuming you don't have the Forest farm, in which case you get the mushrooms right there on your farm. That's about it.
I know there are multiple factors involved here, but the fruit bats are just so much better it's barely worth comparing the two.
As for what is most common. Do you actually use a lot of fruits? I never tend to use them apart from bundles as you get to few of them and they are to hard to get. Common Mushrooms are quite easy to find in spring and fall. Morel however can only be found in spring in the secret woods, and Chanterelle can also only be found in the secret woods but in fall. Red and blue mushroom can be more easy to find but the blue mushroom can pretty much only be found sometimes in the mines. They are not exactly easy to come by.
What I am saying is that if you pick bats just for the bundles you are wasting the cave for something that can be achived just about as easy as picking that option.
Mushrooms, OTOH, provide a better early game food source (compared to the bats), easy access to the Life Elixir which is handy to have, and gives you some of the rarer mushrooms a lot more frequently you'll find foraging in the secret forest and around town. (I've only played the default farm map.) Some of the different foraged mushrooms are only available a season, so it seems to me with your cave choice you either end up with seasonal fruit from trees and a steady supply of mushrooms, or a seasonal supply of mushrooms and a steady supply of fruit from the cave.
For the best of both worlds get the mushroom cave and plant the fruit trees inside the greenhouse around the perimeter.
I'll never choose the bat cave again. I thought it was worthless.
Fruits are hard to get, mushrooms are easy to get.
The cave can save me from growing expensive trees or it can save me from a few short trips.
It's an easy choice.
It's really the initial investment that bothers me.
It's huge and you don't get any returns for at least a month. Then the following month barely pays back the original investment.
You could have done so much more with your gold instead...
The Apple tree is the only one I tolerate and then only because it's needed for a bundle. Thanks to the fruit bats, I don't have to waste my precious resources on any of the other trees.
