If you do dungeon runs regularly, want to complete your mineral collection quickly, enjoy breaking open geodes and like the random stuff (coal, ore) that you can get from them, Excavator might be good for you.
If you don't do dungeons very often, you're planning on having a gem farm on your land and you hate having to break down a million Geodes after every trip to sell every mineral separately, Gemologist might be better.
I regret it a little bit? I mined a lot, and getting a crapton of geodes was really helpful. Geodes can have some nice stuff, and it helped me get Iridium and other goodies much faster. Besides, I use gems as gifts very frequently, so their actual value was never significant to me.
Now though? I've got a good 6 machine gem farm rolling, and Gemologist would help me better. Now that I'm swimming in Iridium, getting a good 20 machines up would be no problem, and Gemologist's 30% boost would be better for me.
Then again, maybe you don't want to ever make a gem farm. If that's the case, the value boost is not significant.
I'd say there's a slight favortism towards Gemologist, but neither will matter in the long run.
