Also, the barns and coops go like this: Normal, Big, Delux
Try and see why your animals are upset. Sometimes they will just have an off day (I notice this sometimes even though they have food and are loved). If you have the doors on your barn and coop opened then the animals will go to the nearest patch of grass to eat, but sometimes they won't make the effort if it is too far away. Give a screenshot of your barn/coop layout + the pop-up that occurs when you activate one of your animals a second time (in case you didn't know, this gives you details about the mood the animal is in).
If this is happening during winter, it could be that you might not have a heater in the barn/coop (heaters can be bought from Marnie).

I have noticed that for the regular (Normal) and big versions: if I had the trough filled with hay I could not get hay out of the dispenser. I had to either keep the animals in the coop/barn a day to consume some hay from the trough, or go to a building that had a partially empty trough. With a partially empty trough, that building's dispenser would let me remove hay.
I just got into winter in my current game and just upgraded to deluxe versions of both buildings. Both buildings have a heater. I just tried removing hay from the dispenser in the big coop and big barn and was unable to do so. I tired right clicking, left clicking, both with ctrl click, shift, and ctrl+shift click. Nothing worked.
Regardless, when I have the auto-feed versions the trough is filled every time I walk into the barn or coop. If you ever seen a partially filled trough, I'd think you don't have the "big" version.
Do you have enough feeders? Or do you have deluxe barn/coop, meaning one barn/coop can store 12 animals?
