Update your SMAPI. They released a new version for the new version of the game.
Step 1 - Install SMAPI
Open the ZIP file and double click on install.exe. A console window will open up asking to install (1) or uninstall (2). It should automatically detect your OS and game path, but if it cannot find them, manually extract the files from Windows if you use Windows or from Mono if you use Linux or Mac into your game folder.
Latest SMAPI version: https://github.com/Pathoschild/SMAPI/releases/download/1.10/SMAPI-1.10.zip
Basically, just put the SMAPI files in the same folder your Stardew Valley.exe is. (should be something like this C:\Steam\SteamApps\common\Stardew Valley)
------
Step 2 - Configure Steam to launch the SMAPI file instead of the original Stardew Valley.exe to enable mods
Go to your game library on steam, right click on Stardew Valley, Properties, click Set Launch Options and type the following in then press OK. It should launch StardewModdingAPI.exe when you play the game.

That is it. Now you can just launch stardew valley whenever you want to play or run StardewModdingAPI.exe on the game folder.
As for the mod folder: The game already has a mod folder.
Your Stardew Valley should look like this: http://i.imgur.com/V7Qu1MJ.png
The "mods" folder is where you put your mods.
The address of your game folder should be in your steam folder. Steam/SteamApps/common/Stardew Valley. Your Steam folder should be either in your C:\ or in your Program Files.
In Windows 7, you should see the address on the very top of the window, like this:

1. the guide for the first part says not to place and extract smapi in your game folder, the game place as the game exe though doesnt it?
2. what about step 3-6 of the second part?
'Open your game folder, select the full address, and press CTRL + C to copy it. (Your path is probably different; that’s fine.)
In the textbox right before \, press CTRL + V to paste the address. The textbox should now look something like: http://canimod.com/for-players/images/install-smapi/steam-launch-options-filled.png
Im getting an error when i try to launch stardew now
There are also file-replacement mods, like easy fishing mods or changing character portraits, that don't require SMAPI. They do, however, require you to back-up the game file that you replaced in case you need to put it back.
You cna always look here: http://www.nexusmods.com/stardewvalley/mods/top/?
Just remember to make sure the mod is compatible with Stardew valley version 1.2 or latest version of SMAPI. That information is usually avaiable in the mod description or in the page discussions.
I have it set up to run through
C:\Program Files (x86)\Steam\steamapps\common\Stardew Valley\StardewModdingAPI.exe
Using windows 10, the latest versions of SMAPI and Stardew, and the mods are Better fruit trees and the CJB cheat mod.
Sorry for the necro, but this is the first time I've tried modding Stardew.
I'm assuming you are using Steam to run it.
In Steam, you right clicked Stardew Valley and went to Properties and then went to Set Launch Options.
In that Window, you need to type.
"C:\Program Files (x86)\Steam\steamapps\common\Stardew Valley\StardewModdingAPI.exe" %command%
That tells Steam to run Smapi first, which should load all you mods if they are in the appropriate spot and up to date.
Assuming you did it right, a small command window should pop up with information provided by Smapi on whether the mods loaded or not.
Ah ha! Thanks! I also found out that one mod was broken.
