Morale system has me annoyed a bit
I wish there was a clearer way to understand what to do to maintain your "good" status in the game. I am not sure what is safe to kill or not lol

I would think it's pretty obvious, you can kill murderous thugs and monsters but not innocents or people who are just doing what they think is right. Other character will usually tell you when you should try to avoid killing.

don't kill enemies that surrender or children of the forest or don't kill when other characters tell yu not to kill

Compared to the first 2 it's pretty clear cut even npcs will tell you who you should not kill.

I must have missed the part where they told me not to kill the people searching for me in the church then which is why I was worried. Time to go ♥♥♥♥♥♥♥♥ on these thugs then XD

Unles they surrender then just punch them and leave them on a wheelchair

If you had played the prior games and understood the moral systems then this would be surprise. However maybe you should question your own morals and the choices you made that resulted in your ending. Metro has a way of showing self reflection like that.

Except in the first 2 you'd need to ghost levels in order to get moral points. You can gun down bandits and thugs in this and not effect karma.

You kill them if they shoot at you and do you do not kill them if they surrender. Pretty simple terms are set by the moral system...

Which they barely did in the first 2 games. You also needed to listen to conversations and explore to get karma point. To get the most it was best to sneak through while levels.

You can kill all monsters, you can kill all bandits, you can kill all Caspian thugs, you can kill all Yamantau cannibals.
That's 80% of enemies in this game.

You aren't supposed to know. Here is a quote from the devs like 7 years ago "It is really important that the mechanics behind how the system works remain a mystery to avoid players trying to "game" or "cheat" the system. It's only when players are ignorant of the consequences of their actions can they truly make a free choice."

If at any point the game tells you not to kill a certain group of people.............

Don't kill that certain group of people. This is mentioned throughout the game.

Sneak past the fanatics at the church, don't kill the traders, the slaves don't know any better, there is no need for bloodshed, the pioneers are just scared isolationists...

Sure, after listening to NPCs, they want to convey the information of who you shouldn't kill organically through the story. This isn't Mass Effect where they outright tell you what action leads towards which path, it's intentionally subtle. Though anyone who has played Metro games before can see between the lines of that attempted subtlety.
