So after fighting Peach Wilkins (where I had to give up all my weapons) I got my weapons back.
But now my wrench is in weapon slot 2 and my pistol is in weapon slot 1...

That's annoying.

Is there a way to fix this?

I'm still seeing this issue, so it looks like it never got fixed.

There is no way to fix this, sadly. This happens if you pick up a pistol during the fight, though, which is very likely to happen because there's a lot of Leadheads about.

I know this is over 2 years later, but maybe it will help someone if they end up here. I have no idea if this was pointed out elsewhere. I changed the weapon keys to solve this. I too had picked up the pistol and it was in slot 1 which was where I wanted the wrench. So I changed the controls so that weapon 1 was the 2 key and weapon 2 was the 1 key. You can use the same technique to change any weapon to any key.

Had this same issue, very annoying. Go to your control settings and bind "Equip Weapon 1" to the 2 key and "Equip Weapon 2" to the 1 key - that's how I solved this. They'll still be the wrong way round on the weapon palette that appears when switching weapons but my muscle memory for which key = which weapon overrides that visual issue for me.

Also similarly annoying when upgrading a Plasmid to the "2" or "3" version reshuffles your loadout, but that's fixable by going to a Gene Bank, swapping all your plasmids out, then swapping them back into the slots you want.

Tiny issues like this I expected them to have fixed in this Remaster, it's a damn shame.

this is really annoying and happens with the plasmids as well. Also, I have bad news: it happens in Bioshock 2! (although only with plasmids), every time you buy a new plasmid it happens. what a dumbass bug.
