I even manually copied my savegames over from my desktop to the deck, and they still don't show up. Only some autosave at the beginning of the game which does not match the autosave slot on the desktop. I assume $HOME/.config/Wasteland2DC/ is still the correct path?
Turns out that for some reason, it uses Proton on the Deck if you don't select a compatibility layer. In order to properly sync savegames between the Deck and a Linux desktop, you have to force the Steam Linux Runtime compatibility layer. I guess this is something that got changed after I started the game for the first time on the Deck, as I strongly seem to recall seeing my savegames on the Deck the first few times I started the game.
I'm assuming Windows users are better off sticking to Proton if they want to have their desktop savegames available on the Deck.
Yes, this presumably also means that if you play the game on multiple machines with different operating systems, savegames will not carry over.
Steam OS is a Linux OS, so you probably can get the Linux version of the game on GOG and install it in Desktop Mode.

Why go to GOG to get the Linux version, when Steam also has it? Downloading from GOG and installing in desktop mode is a lot more hassle than just getting it on Steam and downloading through the interface.
Just make sure to choose the same compatibility layer as your main rig if you want savegames to carry over; see my previous comments in this thread for more info on that.
