Mr. Eyes does take up a bunk, yes. Also, having enough space in your fleet should solve the problem.
Even so, completing the Mr. Eyes mission does not automatically give you the next mission, you will need to visit the space port to trigger that.
It really is almost the same as mission cargo taking up cargo space all the time until you finish what you are doing with it.
Mission descriptions generally include something about "bring X to Y" or "travel to Y with X" or "travel to Y so X can do Z" and on the missions tab you can check your active missions (top right corner) if you feel like you have fewer bunks than you should.
Much like mission cargo, there is no way to manually "drop" or "store" the mission personnel. Only destruction of the ship they are on will remove them (failing the mission in the process). Aside from cancelling the mission, of course.
Oh and don't forget, on any take-off the game will dynamically redistribute your cargo and people across the your fleet, aiming to keep as many bunks and cargo space on your flagship as free as possible.
