Allies destroying disabled ships
Why do ai ships only decide to start shooting disabled ships after I press the button to board them? These guys are real a-holes

Well... after they finish destroying or disabling the hostile ships, they'll proceed destroying the disabled ones. Another reason is that they'll prefer to attack with missiles/torpedoes which are slow flying, so they might reach a "bit" late in the process.
I'd recommend you:
a) do your boarding fast, and
b) lure your preferred boarding target away from the main battle (centre of the system) to elongate this time or so that your allies will totally ignore it,

The repablic are like that, every other faction will only ever fire shots of opptunity.

There is three cases:
1) Ships are configured to be "vindictive" and they finish out all the disabled foes.
2) Ships automatically fire each time they face a valid target in range, disabled or not.
3) Missiles arriving late.

1) Nothing can be done.
2) Lure your mark away from main brawl.
3) Choose races and battles so there is little missile fire, or wait for missiles to be spent before attempting to capture something.

several times across several saves, ive been mid FW camp in FW space, not in active missions zone, and seen merchants and militia alike break formation mid combat to fly all the way across the system, leaving their allies to fight already losing battles, just to finish off a disabled pirate ship that i had locked onto. i write it off as a glitch or anomaly because ive been told that there really isnt any other explanation. I have logged a ton of combat hours, particularly looting and capturing, so maybe my experience isn't typical. i often kill them for doing this and then reload the save
