I'd recommend you:
a) do your boarding fast, and
b) lure your preferred boarding target away from the main battle (centre of the system) to elongate this time or so that your allies will totally ignore it,
1) Ships are configured to be "vindictive" and they finish out all the disabled foes.
2) Ships automatically fire each time they face a valid target in range, disabled or not.
3) Missiles arriving late.
1) Nothing can be done.
2) Lure your mark away from main brawl.
3) Choose races and battles so there is little missile fire, or wait for missiles to be spent before attempting to capture something.
