Maybe they just REALLY don't want you to have that ship.
While it may be said it may not be true. (And in this case isn't.)
This is not intended behavior and is certanly not a feature, you could try reloading your save or even validating your save file.
I can't be any more help unless you can give reproduction steps.
I start a new game and it happens. That's all I do. I honestly believe this is part of the game right now. I just captured a Hawk and suddenly there are about 20 pirates jumping in, half of which go straight for my captured Hawk.
What systems do you normally go to in order to capture pirates? Some areas have a lot more pirates than others.
Are you doing any missions? Escorts, deliveries, etc.
Are you running any mods?
I have no active missions and I'm running The Enclave, but I suppose that has no effect on the Milky Way galaxy.
Being lazy is fine, though.
go to a system, wait for pirate ships, try to capture one, and if it gets destroyed, don't sit around any longer and move straight to the next system.
also to reduce the danger of pirate ships getting destroyed before you can capture them, i think it is best to go to a system without any settlements. then you have to deal with much fewer defenders and so it is much less likely that they will destroy stuff before you can cap it.
