Secondary Weapons - How good they are?
Expensive.
Countered by anti-missiles and asteroids.
Their damage isn't much better than guns of similar size.
Are there any arguments for using them?

Get 100 Vanguards filled with nukes and attack an Archon. Worth it.
Jokes aside, Flamethrower is overpowered. It can overheat a Quarg very easily. And even disable if you fill 100 furies with them and fuel pods.
Heavy missiles is good for ships in human space.
Same for Torpedoes.
Wanderer missiles are also nice in human space.

The biggest advantage of missile weapons is the extream range. If you have enough missile boats they can do some quite serious damage while remaining untouchable, until they run out of ammo anyway.

It requires millions of credits which can be spend on Heavy Warships to achieve something similar without further investments. At least I see this that way.

To note, secondary weapons do have the advantage of providing decent firepower for low outfit space and very, very low energy drain.

I still don't use them, because I don't want to deal with the hassle of flying back and forth to various systems to resupply.

Low energy drain
Low heat generation
Higher damage per ton than non-secondary weapons
Either extreme range (missiles) or extreme damage (Gatling guns, flamethrowers [heat damage]), or both for some higher level secondaries

According to the Gatling Gun's description it shoots 20 times per second for three seconds. I tested it and during three seconds of shooting gun used 180 ammo shells. Why in game stats are wrong?

It's a burst weapon.

I understand why those numbers look like this - they include "cooldown". It's confusing. Shouldn't that be changed or explained in description?

It is.
