actually now I know why, because you don't actually carry over the physical bonecharms, only the traits you sacrificed.

After downloading the new beta-patch today i sat down and played through the entire game in about 4 hours collecting every rune, bonecharm and most of the whalebone in the game. After that i started yet another ng+ on that profile and i now sit at about 125 runes at the start of the game.
IMPORTANT: sacrifice every bonecharm you have, as they do NOT transfer into ng+, you only get to keep their traits!
Sorry to dig this up, but I had to come back to this.
I can confirm, that you don't lose your runes, when you play without powers.
As I just finished recording my "no powers" run, I restarted another NG+ on the same slot, but this time I chose powers again.
Back on the boat I had 172 runes like before.
So it seems the game saves the variable from last playthroughs somewhere, even if you chose to play without powers.
