He's a terrible person, but he's brilliant and from an Emily/Corvo point of view, he's an ally. He helped Corvo back in the day from intel to the assult on the hound pits pub. He spent time with Emily, educated her, told her dirty jokes, ect. You're also forgetting he's the reason Megan is waiting for you at the ship in the first level. He was investigating rumors and whatnot.
So now that his life is almost over, he's looking back and everything he did is hitting him pretty hard. Depending on your ending, reallly hard.
Now Jindosh... he's a new level of monster. His time at Academy of Natural Philosophy or whatever it was called, he is rumored to have built his version of the Heart you carry. It didn't last long and turned to ash shortly after. His clockwork machines were for sale to anyone with money. The main part that sold me on his need to be deep fried was the part about him loving to watch the light fade from peoples eyes with his machine.
He built a damn machine to destroy his rivals minds. At least Sokolov had a goal in mind when he was hacking his way through people... you know, for science! and less no more rat zombie people. Where's the bloodfly cure? Hmmmm?
So no he's not a good person, but he's always had your back and I feel the low chaos ending for him fits pretty well.
Also, you can kill Sokolov... if he bugs you that much, just take him out before you return to Dunwall. For bonus points you can take out Megan and take her dead body to him and he'll have a break down.
judging by his conversation with Emily in low chaos play through, he disdains killing people. That's a goodness in his character.
The relatively minor loss of life in pursuit of a potential cure for hundreds of thousands or millions of people affected by the Rat Plague could be seen as worth the cost as it's a pursuit of "Goodness" in trying to help others. Or it can be seen as evil because loss of life is still present regardless of intent. It comes down to how your morals line up or if you're a sheep how the morals of the majority of the group of common individuals have determined to line up (also known as "normal" which is also subjective).
Sokolav is a self-centered, self-serving, scientist; his only care is for himself and his discoveries for the most part. He's not the most empathetic individual nor the most peaceful minded; but he's also not interested in the types of power games the Regent played (his only allegiance to them was to be given resources and scientific autonomy).
So good? eh, probably not. Evil? maybe, maybe not? An ally? Sure, he provided useful information and technology, he secured himself as at the very least a useful tool to be wielded when needed.
'I came to care a great deal about you' and hugged Emily. He is a nice guy, maybe selfish in dh1 but certainly had changed in DH2. Just like Megan said 'I have changed during the journey with you', maybe you have changed Sokolav as well, for the better.
Fair point, my comment was more about him in Dishonored 1, I should have clarified that.
