We have some pretty serious 3D spatialization code in this game to give you real 3D sound (not just panning between the left and right), which might be the cause. Anything you can tell us that might be unique about your system will help us track it down.
Can't say I'm really doing anything special, and I'm pretty sure I'm not using anything that'd necessarily amplify the sound at all.
A friend of me has the same problem.
Is it a bug in Unity?
EDIT: Maybe you can change the DSP Buffer Size in the Audio Manager of your project?

I had to change the bitrate for the loudspeaker playback device. Anything else than 16bit, 48000hz, DVD-Quality and the sound starts popping again.

Sadly not! I just found and purchased this game, so I'm assuming I have the latest version. Started researching this popping and clicking sound issue right away. Here's my dxdiag.
