Just because players can fly a plane into the towers , does not mean that the creator meant players to do so;

Besides you can make 2 identical towers on any game and people will say is the WTC , despite the fact is just a generic ass building for the sake of worldbuilding;

You can´t even enter it , and is not really that accurate to the WTC in any shape or form , is just a generic "city" Skycraper.
