I have tried reinstalling Gmod, disabling and reinstaling addons, but it didn't help.
1. Open developer console (you must first enable it in options and assign a key to it)
2. type in r_eyemove 1
3. Press enter
r_eyemove is a source game value that determines whether the eyes on ragdolls can be moved or not. If it's 0, they cannot, if it's 1, they can. Since that last big update it was stuck on 0 for me for some reason. By doing the things above, you set it back to 1.
Others have reported a similar issue, so this thing is your best guess. If the tool still doesn't work after that, there could really be something wrong with your game files.
