Just follow the steps they explained, have Valve approve the change, problem solved. You should be able to change billing type of a package from Free on Demand to CD Key since there is an example here[steamdb.info] but you might need approval from Valve, I'm not entirely sure. You do not need to ask Valve why it is so, as others have already explained. What you want to do is simply follow what others said.
... Well obviously it will. It will for any free game. We want the game properly in our libraries though, which means like all the other games we bought it stays there when uninstalled and gives us +1 to gamecount.
