Yeah that makes sense. I'm not sure why that would be a problem though if the female officer began as one of my retainers. Why she couldn't hypothetically be married to one of my males isn't really apparent to me. Or really any instance where the character would be married into your clan/faction shouldn't be an issue as far as I can tell. It wouldn't change anything that I can see and ROTK games have been doing it for years.
I understand the mechanics need to be consistent and what not but the fun of these games, for me, is in creating big, colorful families/clans then embedding them into these rich historical contexts. It helps me get immersed in the game and feel involved. Again, I really like the game so far but for a concept so focused on clans and characters I can't help but feel like family dynamics are underwhelming and character interactions, at least with custom characters, are kinda lacking.

I understand mate, I tend to create long convoluted familes in ROTK as well, and what happens in crusader kings is probably best left unsaid :)
You can't set up AI custom nations with any chance of surviving and expanding, or set custom characters to spread out around the map even semi-randomly to be discovered (although using the randomized clan placement thing, which is actually a pretty cool feature, can kind of solve that problem in a way), and your only option for starting out as a custom clan is always the same.
A semi-solution to custom clan starts I guess is giving your created character a relation to a ruler, picking that ruler, and then abdicating to your character. You give up the ability to customize crest and clan name, but it's something more than just a podunk little fortress.
You're really limited in creating a branching family tree, and female characters being so limited is pretty frustrating. The best solution I think is to just leave all of your created characters as males, while using your preferred portraits and voices. This way you're not actually punished by game mechanics being restricted because of your gender.
I'm actually enjoying the game pretty well though, even though those issues could have easily been dealbreakers for me. And hopefully my bandaid fixes actually work like I hope they do and make those faults a little less glaring.
Actually, I had one of my male custom characters marry one of my female custom characters...it now shows them as spouse whenever you go to their character screens...this seems to be a random event....the option popped up out of the blue....
Okay, strike that...it was a custom male character marrying my daughter who was the product of my custom male Clan Lord.....
Perhaps we'll see a future update that will include more features for long time fans, such as the ability to marry and take advantage of family features?
