2.) Due to the above it would be trivial to map the keyboard buttons to a gamepad if you don't like soley using a keyboard.
3.) Some games have a hardware mouse option. I don't recall if this game has one, but if it does it's worth a try.

You can run most things in Windows with just the keyboard- although it's obviously much more tedious. Or is your mouse not working at all- if that's the case then you're in the wrong forum. Lastly, if I recall correctly there are programs that can force windowed mode- Google is your friend here.

If you're dead set on using windowed mode to solve this here's two programs that can force windowed mode:

But anyway, as far as I know, the whole game can be played with just the keyboard. Use enter, space, the arrow keys, and the numpad.
