If what I read is correct, Bahamut ZERO can be dug up in Bone Village in the event you missed one of the Huge Materia or missed Bahamut or Neo Bahamut. It could take a while though, as it has roughly a 4% chance of being found in one specific spot. Refer to this map for that:

To get the sub back if you lost, head back to Junon and go through the door that was previously blocked by the dog. Here you'll find that the red submarine has returned, and while the Huge Materia has already been shipped, you can now seize the red submarine and make it your own.
If you missed any other Huge Materia, you also lose access to the ability to create Master Materia. Missing two loses Master Summon, three loses Master Magic, and missing them all leaves you with nothing. Where Emerald Weapon comes in here is that, by defeating him you'll get an item you can trade to the guy in Kalm. As a reward he'll give you one of each Master Materia regardless of whatever Huge Materia you may have missed.
