It can also disappear if she's equppied with it as when she leaves your party the weapon and armor you equipped on her disappears, but you gain back all the materia you had on her as well as her accessory.
You can also sell it if you're really bothered by it being in your inventory or all her staffs.

There was speculation of her being brought back to life because there's a hidden area in North Crater where her theme plays and there's also a theory that she was intended to die there.

The reason you get to have her ultimate weapon is because every single character in the game has an ultimate weapon huntra. You can still use it on her while inside the Temple, that's in fact the only place you can use it, since you cannot backtrack once you enter the Temple of the Ancients unless you progress with the story. By the way, if you haven't played what are you waiting for? Great game and great community waiting for you! ;)
She was always going to die but it was rumoured during the development she was going to die in the crater instead of the forgotten capital. SE said they weren't planning on reviving her despite the petition from fans.
I just kept the weapon in my inventory & remembered her death. RIP Aeris.

When it was new, this game had a story that captivated me for an entire year. No game has done that since, but I'm old, and I have experience. You guys probably wouldn't understand.
its pretty wierd to say we've probably been playing this game longer than some of these people have been alive.
There's a lot of lines for toons that should be impossible to see in game. For exmple, Yuffie has a line and animation for finding the dead Midgar Zolom but it is impossible to find her till after you clear the caves behind the dead Zolom and only while in a forest.
Don't put to much thought into toons having bits of lines where they shouldn't. They are just text and can reuse animations, both are easy to make.
