It would be nice if they had some more relevant and well done female characters. Check out Project Athia, aka now dubbed with its official title Forspoken iirc. It's main character is a female and that one looks like Square Enix is really going all out on.
If you want some other games with well done female chars, esp main female characters check out these:
Xenosaga - Shion is the MC in episode I with strong support from KOS-MOS. Focus shifts a bit from being centralized on her in episode II & III but she remains relevant and shifts more towards the entire group and KOS-MOS' story. Episode 1 was especially amazing but II & III are okay (suffer from development issues and reduction in story but still enjoyable).
Legendary Heroes: Trails in the Sky - Chapter 1 has two main chars one female and one male. Both are okay but Estelle is the main focus as this is ultimately her story. In episode I she shows a lot of growth as a newbie but is somewhat dependent as she first starts out on the male char and others guiding her and helping her grow as she stumbles. Episode II she becomes a much more independent and capable character and really comes into her own. I can't comment on III as I haven't gotten around to it, yet.
Shadow Hearts Covenant is a story about a male MC and a female MC. There are other characters in the cast, and the story leans a bit more towards the male MC as the true MC but the female really isn't far behind as a key character. What is unique in this is how they treat her role as more than just a female romantic interest, especially one of the greatest twists and handling of a female character at the end of the game any game has ever seen.
Ar Tonelico 1 & 2 - Imo, 2 is definitely superior to 1 though 1 is not bad. These games, contrary to all the ignorant copy pasta reviews that clearly haven't actually played the game and just looked up video gameplay and other reviews are not remotely ecchi/fan service. Their stories are actually quite serious, though it has good lighter moments as well. There are definitely "dating sim" elements, however, and tons of optional side quests/story expansion if you like that kind of thing but it adds some great value. The female cast in these games (even Cloche or w/e her name is that seems like a brat at first, ends up being my fav char in the entire franchise actually) are actually very well done with some of the absolute peak character depth and development of any JRPG. Never played 3, yet, but definitely will check it out one day. Honestly, surprisingly amazing series for JRPG fans.
Tales of Xilia has leading female char IIRC. Can't comment never played so look up that one if you want to see worth your interest.
Tales of Vesperia - Male MC but three strong supporting females. The purple hair girl is just a really good character, though I wish they did even more with her as she could have been even better imo. Pink hair girl I believed would have been obnoxious considering her initial type... she is not and she grows in the story appropriately. Pleasant surprise, though not my fav char. Orange hair girl great supporting char with excellent humor, too.
Tales of Berseria - apparently amazing main main char who is a woman and also for once takes the role of a villain. The gameplay and story are both very well received. I haven't played it, yet, but intend to at some point. I suggest checking out some reviews for yourself.
Tales of Abyss - Tear grants is not the main char but she is a strong supporting female with excellent development, good amount of relevance in the game, and her personality is superb. This is all bolstered by the fact she is arguably the best character in the game with bonkers support capability, solid offensive options, and can even play as a controlled character a bit into the game with her offensive assassin attacks and magic if you know what you are doing. Ros- whatever her name is is also a rather well done female character, a young woman, who proves surprisingly capable. She doesn't get near the story relevance of Tear but she is still a good supporting character.
Grandia (first game) - has a male main character and Leen a supporting, practically second main char. She is a good character and while the story isn't complex it is a fun ride with an interesting combat system. The game is of pretty good length, too, similar to Tales of games.
Parasite Eve - Aya is the main female character there. Enjoyable game with some interesting concepts. It isn't particularly long nor is the depth significant but it is worth checking out.
Legend of Legaia 2 - mute female supporting character is a female lead and an interesting twist in a few ways I wont spoil. The game is not a top tier JRPG but it is a solid length, plenty of extra stuff and an interesting combat system. Not a bad game and lesser known.
Lets see FF6, FF9(Garnet), FFX-2, FFXI, FF12(Ashe), FF13, Lightning Returns, FFXIV... ain't you SJW's ever satisfied?
The best Final Fantasies are the ones with the male protagonists, so cope with it.

I played them all, you probably haven't because Garnet is a major character, same with 12, they might as well be protagonists for what I care.

And to you OP, Some game are more focused on female character as their main (for example Neptunia series), and some more focused on male character. But none of them are being unfair with the gender, it just simply how they worked. And even the female character are not the main protagonist, they were still giving a big impact to the story in the FF. Nothing is unfair in here.
Me thinks OP is a disgruntled feminist, make me change my mind. Also I never denied on who the protagonists are, it's obvious, but don't undermine the female roles in those games, Garnet is on the front cover of the steam home page for ♥♥♥♥ sake!

We have so many important female Characters in Final Fantasy.
You are ignoring that the Games focus on the whole Group and give so much love to tell their Stories.
It is so evil ♥♥♥♥♥♥♥♥♥♥♥♥ a Game that isn't even out yet and also a Series that had leading and important female Characters since the 90s, taking the curve to Diversity, having also Characters as Barret and Sazh with a really nice Backstory, because they weren't implemented in the Sake of having them.
But yes, it is easier to ignore Facts to spread the own Ideology.
There is a lot of catagories of main characters that have never been a main char. This is not a problem.
