If the a/v still has an issue it is probably because its a unknown binary rather than specifically marked unsafe, the mod launcher does inject code in to the ff7 executable for some mods. Which also might be why it gets flagged, note 7th heaven now by design doesnt run with admin rights.
i haven't heard of anyone being compromised as a result of this, but the reason its flagged is because any type of file that tampers with another file inappropriately will get flagged. injecting is a forcible method to change a file, and that's generally what malware tries to do.
the file would not be hosted on github if the instructions were a security risk, the people on the project would have had the file taken down and they would have been blacklisted across the internet.
you are free to review the source code on github if you have concerns, and ensure the md5 matches the file you downloaded, as a precaution.
so, its up to you if you wish to do that.
regardless, the installer will ask for elevation of permissions several times to set registry keys and use the cmd processor.
